I prefer the cross examination of AA
I like the cornered 2001 more than the one of 2002
I liked the reminiscence themes of AA more than the ones of JFA
I loved the great revivals of JFA (even though they where almost the same)
If you must ask me I would say they both have their positive and negative things so its a... TIE.

Most of the AA music is better, IMO. Except I don't think anything can beat JFA Cornered or Examination.

Even better, the music always plays at the right time. At the end, when Iris tears up on the stand, that courtroom music started playing with impeccable timing, and I couldn't help tearing up, too!
After that, I like AA best. The classic cross-examination theme & variation are great, a very decent courtroom theme, and we have gems such as Maya's Turnabout Goodbyes theme, Gumshoe's theme, and Edgeworth's DL-6 Reminiscence theme. The Classroom Trial theme was really good, too, despite being all of 12 seconds long. Can't forget Phoenix's original Objection theme, of course... Great music all around as well, the fundament for T&T to base its epic tunes on.
Apollo Justice's music and JFA are pretty close in my book, but I'd have to rate AJ higher, despite such problems as the cross-examination music disappearing completely whenever you press the microphone button rather than just getting muted (seriously, what the hell? I never had the music set off the speech detection even at max volume...). I wasn't too impressed by Apollo's cross-examination themes at the beginning, but they grew on me, unlike JFA's. JFA's contradictions theme is one of its few I like, but AJ's doesn't disappoint either.
So, to summarize:
T&T > AA > AJ ≥ JFA
