My personal favorite pursuit theme is a three-way tie with "Wanting to find the truth" "Caught" and "Cornered" all three are great and I could listen to them and enjoy each one of them as much as the last, though if I had to choose, I'd go with "Caught" because it brings up memories of the awesomeness that was Trials and Tribulations.

Mine has to be Cornered.

...from the English Court Suite (Professor Layton vs. AA). I really liked the way they recreated the original Cornered using Real™ instruments.
I also really liked Apollo Justice's Pursuit theme (not sure how that one's called). It really makes you feel like you've accomplished something.

I found those to be good. Did you ever hear the orchestral versions of the Pursuit themes?
