Another rapid fire list courtesy of Hakuro de Killer:
Suikoden I: Crowley. Though they never got into his backstory at all (except in a few mentions in the sequels), this guy had the personality of the kind old man stereotype towards Tir and was easily the most powerful character in the game. You place him in the back row and, already using the Cyclone Rune at full power from the start, he could easily kill any enemy party in one shot (except bosses, which took 3 or 4).
Suikoden II: Close tie between Mazus and Humphrey. Mazus is Crowley's former apprentice and current rival. They are both incredibly powerful (I'm talking leveling a continent in a single battle without one of the 27 true runes kind of powerful), and deserve to have their conspiracy to have more credit. Before i say anything on Humphrey, I need to tell you this game feature:
In Suikoden II, when you start a new game with a Suikoden Save File inside Gregminster before the final battle, a couple things happen depending on the situation of your Suikoden I save file.
Humphrey equipped with Windspun Armor (the most powerful armor in the game): Humphrey has it equipped when recruited in Suikoden II.
All 108 Stars of Destiny recruited before Battle of Gregminster (or was it before Battle of Shaharazade... I forget) - Attain "Gremio's Special Stew" recipe after beating Lester in a Cook-Off with Hai Yo.
No Prerequisite - Mcohl becomes recruitable, but isn't a Star of Destiny. McDohl still has the Death Eater True Rune attached at full power. If McDohl was equipped with a Silver Hat (or was it Wind Hat? I forget...) and master Garb in Suikoden II, he will have it equipped when you recruit him.
Now, back to Humphrey's level of awesome: First off, Humphrey is the godly strong, godly silent type. If you have Windspun Armor on him, all physical damage dealt to Humphrey is reduced to about 1 or 2 per swing. If you equip Fire Sealing Rune (I always do), he will be immune to fire attacks as well. Now, there's only one battle in the game where you fight a boss that uses only Fire-type attacks and physical attacks: The Luca Blight fight.

Final Fantasy IV: I would have to say that it's a tie between the comic relief twins, Palom and Porom.
Final Fantasy VI: Edgar Roni Figaro. This guy is awesome. He uses a few standard weapons, though spears are usually best. however, where he shines is his TOOLS command, where he can use various items bought in shops or found in various areas to cause massive damage. A good example is the Chain Saw. This item has a 80% chance to deal heavy damage to a single opponent and a 20% chance to instantly kill an enemy (including a few minor bosses!)
Final Fantasy VII: People were probably waiting for me to get to this point to see my favorite character. Sorry to disappoint the ones who want to stick it to me, my favorite character isn't cloud, aeris, nor sephiroth. No, my favorite is actually Yuffie! She provides the minor comic relief while her limit breaks are grossly underestimated.
Final Fantasy VIII: This is a hard choice (as I haven't played VIII in a long time), but i would have to say Selphie! One, I like overly cheery girls (I'm odd... maybe opposites attract...?), two, her limit break is undisputedly the best in the game. Her limit allows her to cast any spell in the game for free (up to three times, no less), along with four spells exclusive to her limit. Wall, which casts Shell and Protect on the Party, Full Cure, which completely heals the party, I don't remember the third, and then her last one (and easily the most powerful), called The End. This can be used on any enemy party and the majority of the bosses in the game. This kills off all the enemies by showing them a flower covered field with a tree on it... Unfortunately, these selections are randomly determined by the slots.
Final Fantasy IX: Easily General Beatrix (She does join your party on one occasion, where Steiner and Beatrix save the villagers from Bahamut's onslaught). She's as powerful as Steiner will get in early Disc 4 if you train him properly as well as using magic as powerful as Eiko will get mid-late disc 3 if you train her properly. The event where she joins the party is one of the two events that exclusively plays my favorite music from Final Fantasy IX. The other, of course, being when Zidane tries to escape Pandemonium by himself when he's saved by his friends. (This occurs near the end of Disc 3).
Final Fantasy X: Maechen (sp?). While he isn't really a sidekick, per se, he's quite knowledgeable about a lot of things and has this mysterious guy with an unknown past vibe to him, rather contradictory to his personality.

.hack//Infection - Mistral. First, she is a million times better at being a Wavemaster than Elk a.k.a. "Elkasa" (The nickname is derived from the uncanny similarities between Elk and the main character of .hack//SIGN, Tsukasa in both appearance and personality, except that Elk has an uncanny obsession for finding an item called "Aeromatic Grass"...). Second, she's another overly cheery person. Third, when I play an MMO, I play one like she does: a rare item hunter, so it's nice to see a character portrayed with my MMO playstyle.
.hack//G.U. - I haven't played this before, but this is a placeholder for when I do play it.

Mario Games:
Super Mario Bros. , The Lost Levels, 2, 3, and World: Luigi. Even though there's little choice, Luigi is more powerful than he gives himself credit for.
Paper Mario - Watt (The only ally that was effective against General Guy, which is awesome in my book.)
Paper Mario: TTYD - Vivian. Her sisters treat her badly, so it's only natural that Vivian should beat them up, right?
Super Paper Mario - Luigi/Mr. L - I liked Mr. L better than actual Luigi because Mr. L was actually much more courageous. Also, Luigi actually had a major part in the plot instead of "That guy over there...? Forgot about him..."
Legend of Zelda: Ocarina of Time - Tingle. The reason I like him is the reason you question why I picked him. HE ISN'T IN THE FREAKING GAME!! I. hate. Tingle!
Legend of Zelda: Wind Waker - Grandma. I swear, if it wasn't for her, I would've gotten a game over several times over! Thanks goodness for Grandma's special soup!
Legend of Zelda: Twilight Princess - Malo. he may have been a very minor character in the major storyline, but I liked how, despite that chore which I had to give the hot spring water to the goron by the bridge, he stuck it to the man by buying out that snooty rich-looking shop and turned it and the shopkeeper into an absolutely exaggerated carnival spectacle. When I first saw the shopkeeper after malo mart was brought to Hyrule Castle Town, I thought to myself, "JUSICE!!".
