It is because he's the prosecutor of the 3rd game. They always put the main character, and the prosecutor (and supporting characters), on the front cover of their games.
Well..... Except the 4th game.

Besides, Godot isn't even good enough to be a villain, in my opinion. Reason? GS3 Case 5. He's no tragic hero, too; he's a sad man trying to be a good "villain", yet failing to do so. Now von Karma, Gant, Engarde, and *cough*GS4SpoilerDude*cough* are good villains which always give the pleasure of seeing their asses get kicked.
Despite that, the bloke's still badass enough.
