Okay, so I'm trying to write a fanfic with Godot's POV during case 3-5, and ran into a problem when trying to get the timeline straight.

On the protagonists' side at Hazakura Temple, we have the timeline going like this:

February 6th: The day of the murder and when Phoenix falls off the bridge.
February 7th: The day that Edgeworth investigates at the temple.
February 8th: The day that Edgeworth has his trial and then, in the afternoon, the bridge is fixed.

On the other hand, at the Inner Temple, February 7th seems to be entirely missing. February 6th was the night of the murder, which is also when Godot left Maya in the Sacred Cavern and doctored the crime scene. We know that Pearls fell asleep that night and that she covered the hanging scroll with gravy when she woke up, but that's all we hear of her activities. All we know of Godot's activities after he leaves Maya there is that he 'cheers Pearl up', but from the sound of everything we know about this event, he only did this when he could plausibly have come over the fixed bridge, i.e. on February 8th. And if this is true, then Pearls was completely alone for more than thirty-six hours... ouch. Can that really be it?

So okay, this can all work out if we just assume that Godot hung around drinking coffee on February 7th, or if the thing about Godot cheering Pearl up after he could plausibly have come there over the bridge was a lie to protect him and in fact this happened on the morning of the seventh, which would leave Godot and Pearl at least with each other's company until the police came. (Admittedly, unlike Maya, Pearl had only a very vague idea of what was going on, and I'm not sure I can really see her keeping it all quiet very easily.) However, the major problem we have is the channeled Dahlia in the Sacred Cavern. According to the timeline we know from the protagonists' side, she had from the morning of February 7th at the very latest (Maya must have woken up and channeled her before this time, since we know that Pearl tried to channel Dahlia on the morning of the seventh) until the afternoon of February 8th to try to solve Maya's trick lock; sounds like it would be plenty of time, what with the later claim that solving five of them could be done in less than a day. The only thing we have to explain how long it took her to solve the lock is the part where she says she kept being interrupted and having to hide at the back of the cavern again, but this would require Godot and/or Pearls to be more or less constantly exiting and entering the Training Hall throughout the whole of that twenty-four hour period, which they would have no reason to do seeing as they don't know that Dahlia is there and needs to solve the trick lock. (Considering they think Maya must have gone somewhere, they ought to be out looking for her, in fact.)

Everything makes perfect sense if only two days are involved at the Inner Temple side - the first day has the murder, Pearl falling asleep and Godot fixing the crime scene, and the second has Maya channeling Dahlia, Pearl waking up and failing to channel her, Godot cheering Pearl up, and Dahlia having limited time to try to solve the trick lock before the bridge is fixed. But this would require some sort of a temporal paradox.

Am I missing something here?

Did anyone ever specifically say Godot met up with Pearl right around the time the bridge was repaired? I don't remember it, but if they did, yeah, they were lying to cover for him.

As for Godot and Pearl entering and leaving the temple, maybe they were looking for Maya and just went back regularly to warm up and/or make sure Maya hadn't made her way back to the temple without them noticing. Also, Dahlia didn't know how to use the Psycholocks at first, and she had to work at it from behind the gate. It was probably easier trying to unlock them from the front after she'd managed to get one open.

Maya mentioned Godot cheering up Pearls in her testimony about how Godot only came to the Inner Temple after the police had appeared, yes. Although of course, it is highly plausible that she was covering for him with that in particular. It's Dahlia's attempts to solve the lock that are the main problem; I refer mostly to this part of the game dialogue;

The trick lock stopped you,
huh?

Dahlia:
I didn't know how to remove
it.

Judge:
So then you're saying...

Judge:
...you were actually confined
against your will inside this
Sacred Cavern...?

Dahlia:
Yes! I wanted to get rid
of that annoying lock
as soon as possible...

Dahlia:
But it wasn't easy.
I kept getting interrupted
while I was working on it.

Phoenix:
Interrupted...?

Dahlia:
It was early in the morning,
but someone came into the
Training Hall.

Judge:
What!? Who!?

Phoenix:
Could it have been... Maya!?

Dahlia:
I thought the same thing.
But I couldn't see.

Phoenix:
Why not!?

Dahlia:
If someone had spotted me,
I would have lost my
chance to take revenge.

Dahlia:
...So I made sure to hide
myself well at the back of
the Sacred Cavern.

Phoenix:
(That morning... only two
people could have gone into
the Training Hall.)

Phoenix:
(Maya and... Pearls...)

Phoenix:
(Pearls went there to cover
the hanging scroll in gravy.)

Dahlia:
Still, I finally managed
to remove the lock.

Dahlia:
But... I was too late.

Godot:
What do you mean by that?

Dahlia:
...The flies had already
started to gather.

Godot:
The bridge had been fixed
and the police had started
their investigation, correct?

Dahlia:
Naturally, I couldn't go out.

Dahlia:
So instead... I returned to
the cavern and put the
lock back on myself.

She sure doesn't sound like she spent more than a full day trying to solve the lock, seeing as she refers to it as "that morning".

Not exactly. She said someone showed up in the morning, then later on, that she "finally" got the lock off. She doesn't really specify how long it took.

Godot could have not gone to the Inner Temple on that day. I mean, he didn't know about the gravy...

He did know about the gravy, actually - remember he mentioned she was surrounded by "the hue and aroma of Western tastes". I think that was actually his odd way of saying that in his investigation he noticed that the hanging scroll had been covered with gravy, i.e. that the beauty of the Training Hall, Misty Fey, clad in her stunning Japanese garb, was now surrounded by the hue and aroma of Western tastes. The odd thing was not that he didn't know about the gravy, but that he also knew who was on the picture under the gravy.

Anyway, I replayed the case and found that Maya and Pearls' dialogue mostly seems to suggest three days just fine; it's pretty much just Dahlia. Well, I know that I wouldn't fail to mention it if I had spent a night while working on the lock, but I suppose I can get the case to hold together, at least.
