I would've totally bought into the "distinguishing colors" thing if his tie hadn't changed too. It's not that difficult to distinguish black from white
.. Considering his condition though, yes definitely he wouldn't be wearing red shirts. I think it was a bit of both the creators' intention and Godot's character. Capcom loves to do this kind of thing with the PW games.

The tie also changing is what makes my idea have a firm hold. Seeing one specific color as a completely different one isn't the only way to be blind of one particular color. When your vision is skewed with a heavy red tint, everything you perceive has this attribute as well. Everything that is already this specific tint will either show up as a shiny or it will blend in so well that you simply don't see it. Since his green shirts show up as a dark color, that's probably the only reason he picks them. Imagine picking out what you wear each day based seeing your clothes with a red tint. Like I said, it's amazing he didn't turn out looking fruity.
