Well, that doesn't make it invalid, maybe that's just how Phoenix sees it. I like their relationship as it is know, and if they would get together that would be sweet as well.
I don't ship myself, but I genuinely think that Apollo is attracted to Klavier and that Klavier doesn't disapprove of this, and that Gumshoe is in love with Edgeworth (and Maggey). I also interpret Aura's feeling about Metis as... those kind of feelings, and it wouldn't surprise me if they were answered. Considering Phoenix/Edgeworth and Franziska/Adrian I don't have any real opinion, it could very well be like that, or it's not. I also think that it's plausible that Maya had some sort of admiring crush on Phoenix. I've seen that some people ship Phoenix and Apollo, I don't really see any basis for that but I still think the ship itself is charming. Same goes for Pearl/Trucy.

It's a generic rule of shipping. If a character changes his/her look, there WILL be someone who ships character/character after dramatic wardrobe change.
