Miles has trouble expressing things like gratitude, affection, etc., and when he talks directly to Maya in the games, it's usually in a situation where he's trying to express one of those emotions. I imagine it makes him somewhat awkward.
For example, at the end of 1-4, Maya is "teaching" him how to say thank you. Miles says himself that he isn't good at that sort of thing. The entire situation was just probably making him uncomfortable; hence the stuttering, long pauses, etc.

1. When he has to thank a teenaged girl for saving his life, when he's not used to thanking anyone for anything.
2. When he's trying to say, "I'm glad you didn't get killed by a professional assassin!"
I think the awkwardness of the situations are enough to account for his behavior. By GS3 he doesn't do it anymore.
Which isn't to say you can't pair them together, it's just not really any kind of proof.
And CI, all of your "I DON'T LIKE WHERE THIS THREAD IS GOING BUT I'M GONNA POST ANYWAY" responses are starting to get irritating. If you don't like the thread don't post in it. There's no need to start off with a bad attitude.
