The only thing incriminating Maggey was the glasses, the name and the fact that Wellington saw her.
However, Maggey should've been at the crime scene, witnessing Wellington commit the murder, so the glasses and the name is the only thing that would've remained, only Maggey didn't tell Phoenix or anyone for that matter.
Once it was proven in court that the name was misspelled and that Wellington also had lost his glasses, the case should've been pretty clear, right? >_>
Besides, couldn't they just have compared the glass in Maggey's spare glasses and Wellington's glasses? If it was the same that'd be one HELL of a coincidence, right?
Also, MAGGEY HAD NO MOTIVE AT ALL.

Only part I have trouble with. I'm almost positive that Wellignton never saw Maggey, he completely made that testimony up. That would explain why Maggey doesn't say anything about witnessing the crime...

Actually, he was dozing, then woke up, then was unconcius for a few minutes to the bailiff (if he had moved for a few moments) it would be like Phoenix was still dozing.

Thats right. Also, the state was prosecuting, because the police were called. Whats weird about Phoenix Wright is that the murderer is usually the witness. That never happened in real life the murderer always flees.
