Yunalesca from Final Fantasy X
She's already pretty tough and everybody pretty much hates approaching this boss. Partly because, if you die, you have a long, unskippable scene to sit through again when you retry. She also has three stages and always gives you status effects, depending on what you do - Hit her physically, she casts Blind on you. Hit her with magic, she casts Silence on you.
Second stage, she can Zombify you and cast Regen on you, which will constantly hurt you. Once you get past that thing, her final form - which is kind of frightening if you play late at night or don't expect it - can use Mega Death which kills any party member of yours that isn't Zombified. So even if you heal your Zombie status, you character is practically doomed.
She's really annoying to fight, especially since she's weak against Holy - a spell that you probably won't be near enough with Yuna, unless you grinded AP for a while for her. Although I personally just have Riku use some Key-Spheres, get Holy and then have Yuna use a Friend-Sphere to learn Holy instantly. Two holies, makes some of the later bosses much, much easier.

That's the worst, annoying one I can think of right now.
Might post more later...

The fist-fight with Liquid Snake in the first Metal Gear Solid.
"You better hurry! It's going to blow!" SHUT THE FRAK UP!
Spoiler:
And after the battle, it didn't even blow... the bomb, I mean. Snake didn't even check it.

The Biolizard from Sonic Adventure 2. Lost 20 lives to that a-hole.

Dracula's second form from from Castlevania: Circle of the Moon. It's when he starts charging at you that he makes you want to shoot yourself.

Marx Soul from Kirby Super Star Ultra. STOP LAUGHING WHILE SPLITTING YOURSELF IN HALF!
Spoiler:
That scream at the end deserves a mention.

Young Xehanort from Kingdom Hearts 3D. There's a reason I call him YOUNG MOTHERFUCKING XEHANORT!

Seymour Flux from Final Fantasy X
I guess he is somewhat of a Wake Up Call Boss for some players.
He's pretty far into the game, so that's already a kick in the nuts. A guy who can kick our ass easily, if you didn't take care of leveling. Really, the first time I got to him, I never got past him. He's the reason I had to restart the game because I simply didn't level properly. You actually have to take your time in every battle, let every character you have do something, just so they can rack some AP so that they don't become dead weight.
Seymour Flux can zombify you, use Arise on the Zombie-Character - which will instantly kill it - and has a pretty bad overlimit-ish attack that he uses a few times, if you don't kill him fast enough. Using Summons against him doesn't work as he - like Yunalesca later on - practically kills them after they get one turn, so they are pretty much useless, unless you need a meatshield for a round.
Halfway through, he casts Reflect on himself and then starts to cast Flare onto himself... which, thanks to Reflect, bounces onto you. Only way I got to stop this is to cast Reflect on my own party and with being reflected twice, Flare never happens. Really, this guy is just annoying.

That's the one on Gagazet, right? I found the easiest and most abusive way to handle him was to get Lulu to poison him first round. He's susceptible to it, and poison is so abusive in that game, it's probably the only Final Fantasy game where it's really useful. The rest of the battle is pretty much luck, but this strategy always helped me tremendously and it made him MUCH easier, as the poison shaves off a good chunk of his health each turn.

Not sure if it's really a "boss" battle, but the star destroyer in The Force Unleashed is pretty bad. The game straight up lies to you on how to beat it. A scene that potentially epic should NOT have been so tedious.

Spoiler: Spoilers for Kid Icarus: Uprising
Aurum Pyrrhon. I was in Crisis mode most of the time during the battle, and I kept shooting at Pyrrhon--only to find discover I needed to hit the things on the outside of the area. That was pretty ridiculous.

...The rest of the game makes up for it, though.

...What is this "normal" you speak of? It sounds dangerous.

Fair enough, that would work, but..... well, I'm not much who goes for the Poison-The-Overly-Powerful-Boss type of player.
"Hey look, I have a Level 6 Collet and I killed Abyssion on Mania, without getting hit once, in under a minute!"
Simply by shoving poison onto him and dodging.... until his HP hit 1 and you hit him once. Bravo, that's really quite an accomplishment you got there.
I'm, in general, not a player who does things over and over and over again to defeat a powerful enemy. Think Guy in Tales of the Abyss and how practically every video I watched of a Guy Solo Run on Unknown eventually had several boss fights going like this.... Severing Wind! Void Tempest + FoF Change = Dragon Tempest! Severing Wind! Void Tempest + FoF Change = Dragon Tempest! Repeat until the enemy is dead.

Barinade (Ocarina of Time) + That VaginaFlower (Wind Waker)
Basically the same monster to me, except that the Wind Waker one - the boss in the Forbidden Forest - really looks like a vagina flower, where I have to hit the top over until it disappears in pink-purple smoke. Anyway, they both practically fight the same.
I never liked them and always cheated, just so I didn't have to fight them. Mostly because I sucked at using the Boomerang. And had to dodge the tentacles. And the electricity - hahaha, I got electrocuted!

I remember raging way too much at the last boss on Prototype on the hardest difficulty. Christ, whenever that guy threw any object at you it's like he had auto-aim 90% of the time. Not only do you have to fight a big hulking behemoth that had the same powers as you did, but you also had to deal with the military shooting bullets and rockets at you. It was just so fucking frustrating.

The Creature (obviously not a ripoff of Frankenstein's monster) from Castlevania: Portrait of Ruin. Considering that the game takes place in 1944, it's very distracting that an artificial being has a machine gun, shoots fire, launches missiles at you, and shoots lightning out of its hands. And in the bonus dungeon, you have to fight TWO AT THE SAME TIME.

One that haunts my memories is that goddamn spider boss from Metroid Fusion. Seriously, every time I face it, I always get killed. It's mostly because of how much health it takes away from the attack it does when you touch it.

The Emporor Angelor from Starfox Command was pretty tough when I was a kid. I can remember having my palms sweat when I was playing.

But this final boss can be easy depending who you play as. (It's easy as pie to defeat if you play as Panther, I think.)
