I'm shipping Miles Edgeworth and Lauren Paups. Mostly because I love Lauren Paups and her mild crush on Edgeworth, and I think she deserves much better than
I apologize for not suggesting a yaoi pairing; unfortunately, not only am I male, but there are only a few yaoi pairings I've been able to properly understand. Maybe that's my own fault, so I apologize to the fangirls if they see this as a transgression.
Also, I ship Dick Gumshoe and Maggey Byrde. I've been shipping them since Phoenix Wright: Justice for All, mostly because I feel they deserve each other after the crud they usually have to put up with in their lives.

My crack pairing for this game is Calisto/Edgeworth, if only because Edgeworth could learn to laugh and be a bit lighter more often and Calisto is just hilarious.

I like Rhoda/Edgey too, I think it'd be pretty cute. I like Kay a lot, but I can't really think of anyone to pair her up with. But I do like the Kay/Edgey & Kay/Gumshoe friendship pairings.

Edgey+Rhoda. Ah, I know they've only been in one case together, but I thought the radical change Rhoda's feelings for Edgeworth, from accusing him of murder to rather liking him, was very nicely played out. Whether or not it's one-sided, I think they could actually realistically work.
Larry and 'Lollie' probably won't learn anything from each other however...! :P Although it's not too much of a stretch to suggest that they're a good match based on their personality and faults... XD Though, Lauren might well be a bit more cheerful with Larry around, as he is quite the optmist despite being an idiot
Also, could this be stickied for future fanreference? Since it's a collective characters thread, as opposed to about one single character.
