For about 2 years, Devil May Cry 3 had me beat, but I finally went back on conquered it. Gotta say, it's a game I'm proud to say I completed. I can't say there's a game so difficult I havn't beat yet, but if I had to, I'd go with Teenage Mutant Ninja Turtles for NES.

Here, I'm not counting the games I quit because it got boring (FFVIII, Xenosaga II, and so on. Too many to list.)
Vagrant Story for the PS1 just owns me every time I play. Still love the game though.
Dead Rising for the 360 is killing me at the Isabela on a motorcycle scene. And I fear for the bomb disposal part.
Gears of War I'm stuck at the underground refinery. Not sure why, too little cover.
.hack//OUTBREAK (3rd part) killed me when I needed to get 10 different virus cores. With about a 5% chance of each and I needed to kill 10 to compensate for 1 drop (play the game to understand). I just quit.
Tales of Legendia I don't remember where I quit but I did.
Mobile Suit Gundam: Federation vs. Zeon. I stopped fairly late in the game, but don't remember where.
Metal Gear Solid 3 proved beyond a shadow of a doubt that I am not a shadow.
Mad Maestro IS INSANE.
Shinobi has stupidly difficult bosses.
Prey I got lost in the first level. I cry :(

It's 5 people in 10 and I have seen someone beat the mission in the time limit. Myself I can get to the 5th patient inside the 10 minute limit but I can't finish in time.

Once I entered the Dark World, I just got so bored of this game, I couldn't get myself to finish...
Legend of Zelda - Phantom Hourglass
Tried to, but obligatory 100% touch screen controls took the fun away...
Legend of Zelda - Spirit Tracks
Watched a playthrough, then saw no point in playing the game myself, so I gave up pretty fast...
Dead or Alive Dimensions
I know you can technically not get 'defeated' by this game, but it didn't have a tutorial option for going through all the moves and even then, I can just tap the freaking touch screen to do the combos? How freaking boring... also a giant punch in the face for players like me who like to do the combos themselves.
Pokémon Games
Eventually I get stuck somewhere, I lose interest or similar, I never managed to finish a Pokémon game or even get to the league part.
Final Fantasy VII
Knowing all the plot twists and I could not see how this was a game that nobody can put down until they finish it, but I kept restarting the game, hoping it would work this time around, but eventually gave up post-Snowboarding at the Icicle Inn. What was the point of the snowboarding...? (I preferred Crisis Core)

I mostly blame the constant loading screen appearing, I made it to Year 2, didn't care too much for the Runey System - stupid thing anyway - and just couldn't be bothered to get Mist's Lovelevel to 10 and get married. Especially since I realized that there was no Copy option, so I would have had to replay the game about 16 times so I would unlock all the memories, so I decided to just give up...

I thought Marina/Crystal's design was pretty cool...But maybe it's because of the blue hair. ^^;
Hoo boy, so that's another reason why everyone says Rune Factory Frontier is extremely hard...Now it seems to make Harvest Moon: Animal Parade look like cake. (And I'm still trying to return that elephant back to Theodore.)

Those two reasons are exactly the same for me. Phantom Hourglass was just a pain and I lost interest in A Link to the Past at around the 4th temple in Dark World. I do mean to beat it before the sequel comes out, however.
Super Mario Bros. - There is one world on it that I just can't beat, world 8, I think. It's driving me insane.
The Legend of Zelda Majora's Mask - I got really close to beating this game, when my account was deleted. I haven't had the chance to re-play it since then, but I will sooner or later.

Cave Story - Could never beat the........... Monster X, I think it was called?
FF4 Advance - Got up to the final dungeon, but the battle system and story were just so boring that I couldn't be bothered to grind for a few hours just to see the ending

Though for the record you did remind me that Sonic Heroes defeated me I could never get all the emeralds needed to unlock the final story because the requirements were so ridiculous and I was never any good at those special stages.

I once had a ridiculous borderline fanfiction plan for a knuckles game all scoped and written out.
It involved those fake Chaos Emeralds...y'know...the one the Tails made in SA2 that Sonic could use the Chaos Control with. I'm surprised no one ever thought to revisit the potential of that. If you could emulate Chaos Control who knows what else could be done with them.

Like Blaze...She's probably the only female Sonic character I like. When she was first introduced she was a princess from an alternate universe and the guardian of the sol emeralds. But later she's from a post apocalyptic future. :/

Yeah Blaze was really badass and I loved the Sonic Rush games and at first she was like Sonic's counterpart in another world, then round comes Sonic 06 and suddenly Silver is there :/.
