When Phoenix starts the cross examination, he doesn't know what it is or what to do. But shouldn't he have learned that at Law School, or at least Mia told him ahead of time?

Yeah, That's the reasons they want you to believe. I believe they only did that because Capcom can't find a better way to educate the player on Cross-Examing. But #2 sounds the most sense to me but I'm not sure why.
