Main topic: I think it may have had to do with the fact that Franziska was not such an important character in the last game. Actually, to be honest, she wasn't a
really important character in JFA (I sense that I am about to be killed by Franziska fans).
See, JFA didn't really have that much of an overall plot that developed a relationship between Phoenix and Franziska, nor did Franziska's attitude towards Phoenix have that much of a bearing on the plot. Obviously I'm comparing Edgeworth's development throughout AA, and his changed roles in JFA and T&T, as well as Godot's huge role in the plot of T&T (which actually had something of a continuous story for a change.) Franziska is just all "I hates Phoenix!!!" and then isn't even the Prosecutor in JFA's final case. Sure there's the whole ending thing with Edgeworth, but that wasn't all that significant.
I think that when T&T came around they decided that they really didn't want to do anything new with Franziska's character. After all, she doesn't do all that much for the plot in 3-5. What would the card being presented have added to the plot? It had nothing to do with the "main" plot of Godot and would have been superfluous. Had they decided to make Franziska a main character in T&T, it would have made sense for her to present the card. However, she simply comes back in what's little more than a cameo in the third case. The card wouldn't have made sense in that context.
To be fair, the same thing applies to Edgeworth's role in the third game. In JFA his return from supposed death is extremely dramatic and appropriate as he makes a real change. But in T&T he comes back... again. There wasn't any real change in his character or any reason to bring him back, aside from wanting to have all the characters back together.
Don't think that I wasn't glad to see those two back! I love Edgey and Franziska too (to a lesser extent). The purpose of this was just to say that I don't think it would have been appropriate, considering the context of the third game, for Franziska to bring back that card.
